Is it unsafe to allow a dog to drink from puddles?

I was out hiking with my puppy today and had brought water for her, but she kept stopping to drink from puddles on the trail. It had just rained yesterday so I know the water was fresh, but it was still all muddy and such. Just worried she'd get dysentery or something. Thanks!
